Lordgenome of Gurren Lagann, he started out as an evil man who wanted to bury humans beneath the Earth and have them live there and created Beastmen to enforce it. But later on he reveals his true purpose for doing what he did and even help the main character defeat the final boss.

This proves that a character doesn't have to be completely evil to be an effective antagonist.

Also just to point out, Anti-hero is not synonymous to villain.
